Weird Sonic CD Glitch

So a couple of days ago I was playing through the PS3 version of Sonic CD and I encountered what I'm assuming to be a glitch where I had entered the bad future version of Metalic Madness act 3 despite getting all the Time Stones, which would normally guarentee I would enter the good future version. But despite getting the bad future version I still got the good ending after beating the final boss. This is the first time I encountered this and I have no idea what triggered it. Has any one else encountered this glitch?
