I think you Ubisoft did this on purpose but, the world; for the most part, changed drastically when America became a country and I think the Templar-Assassin war changed as well. The assassin's were crippling (look a Achilles) and the templars can continue going on without their grand master. Just look at the present, Abstergo is in all but total control, and the assassins seem to lose control when someone like Ezio or Altair die. God knows how it'll be now

Also what left me wondering was who was speaking during the epilogue of the game? Who was controlling connor? The world is going to be in some dark times when AC4 possibly comes out, but who will be the savior? So many new questions arise from the ending. I think people didn't like the ending maybe because they didn't understand it all that well. I think when you understand what is happening you become okay with it. I think its Abstergo, just before the final Conner Sequence, William said Abstergo may have access to his memories without his body. Or maybe they have Desmond's mom. I dunno, its all speculation until the next game.
