They do, because the in-game name is decided by the player. Anime names also differ from the Manga.

Yeah, for example in the Persona 4 manga, the MC's name is Souji Seta but in the anime, and now canon to the series, Yu Narukami. and in Persona 3, the MC's name is Minato Arisato and in the movies it's Makoto Yuki
