Pete and Maleficent are looking for someone who knows about the "black box" they are looking for. On their way, they come across a man named Koki Kariya, who is an admin of the "Reaper's Game". Intrigued by how the Reapers use Nightmare Dream Eaters to keep the Game's Players in check (although they're running frighteningly low), Maleficent forms a pact with Kariya; Pete, liking the idea, follows orders from Maleficent to stop Sora upon sight, should he arrive. Kariya and Maleficent set their sights on not only the "black box", but certain other Players who almost escaped to their homeworld.
Sora, Donald and Goofy, riding in the Gummi Ship, continue their search for the Key to Return Hearts. Suddenly, the controls malfunction and the three find themselves in Traverse Town. Sora finds his old friend Neku, who is surrounded by Heartless and Nightmares. He takes notice and protects Neku, and the two fight off the Nightmare swarm. After the battle, Sora asks Neku why he isn't in his homeworld, Shibuya. Neku says that it's because all possible exits were suddenly closed while he and the others were making preparations to head home. They were managing pretty well against the Nightmares, until "someone" in red and blue stitching came along and spawned strange monsters (the Heartless from before) that were neither Spirit nor Nightmare. Realizing that the "someone" is Pete, the four band together to find Neku's partner Shiki, as well as the rest of Neku's friends, and put a stop to the mischief that Pete and the Heartless are causing. Meanwhile, Pete conducts his OWN search for Neku's team under orders of Kariya and Maleficent, who both have their respective monsters laid out in Traverse Town.
Throughout their search, Neku, Sora, Donlad and Goofy come across Joshua, one of Neku's friends, in the Second District. Joshua states that it was the Repears who closed off the exits; they knew Neku and his friends would try to escape after Sora went after Spellican. Noticing this soon after, Joshua told Neku that he wanted to "stay behind" to investigate something, then leave with the gang when he was ready. Neku is surprised to hear this, and immediately asks Joshua if he knows where the others are; Shiki in particular. It turns out they were all separated and placed into two sections of the town; Shiki is in the post office, and Beat is in the Fountain Plaza with his partner Rhyme. Sora, Donald, and Goofy resolve to find all of them, while Joshua and Neku stay back and try to look further into the Traverse Town ordeal.
Up in the Fountain Plaza, Beat and Rhyme have just defeated one of the remaining Nightmares, only for more to come. They're on the brink of giving up until Sora, Donald, and Goofy arrive in the nick of time and intercept, allowing the two to escape. After the battle, Rhyme thanks Sora for his help. However, Beat is hesitant to shoe graditude. The two share blows until Sora interrupts, asking if they saw someone named Pete. Unfortunately, they haven't. When Sora is about to ask about Shiki, Kariya suddenly appears and kidnaps Rhyme, kicking down Beat. Kariya says that if Sora wants to find Shiki, he will have to meet him in the post office, where Shiki is, and bring Neku. Charging headfirst, Beat chases Kariya into a Corridor of Darkness to try and get Rhyme back. Concerned that it's a trap, Goofy suggests that they head to the Post Office without Neku; however, neither Donald nor Sora agree. They turn back and look for Joshua and Neku in the Second District.
Up in the Hotel, Neku is torn by Joshua's secrecy, asking why he didn't warn him about the Reapers sooner. Feeling dirty, Joshua confesses that he didn't want Neku to use the gates while the Repears were present in the Lanes Between. Neku argues that they could've left before it was too late, only to be shot down by Joshua's concern of being "erased" once the Reapers found him. Suddenly, a Shadow appears and takes the two by surprise. Then, other Heartless appear.
