No, they werent working with Master Xehanort. Even Dilian, Braig, and Aeleus were working for Ansem the Wise at that time. The only person that helped Master Xehanort was Braig. Just because their shoes are similiar doesn't mean they all worked for him. Although, Xemnas did get the organization shoes from when back when he was apprentice xehanort.

Well in the beginning ventus is in Destiny Islands and Xehanort is wearing the Organization coat, if that means anything to you,

They all worked for the same person (Ansem the Wise) and Xemnas got a lot of ideas when he was still Xehanort, but it's not really that significant
