How come in some cutscenes if eyes are just blue and in some other's he has a real looking eye?Is it because of his soul or something?

It's the animation....?

 

When there's an important cutscene, animation is a little more accurate.

Idle cutscenes use less classy animation.

In the beginnig, and scenes flashing to when his heart was shattered, his eyes are blank. This happens in most Anime, to show the character is basically, awake, but not truly awake.

Same also happened to Zack Fair when he was possesed by Hades.

Technically, each character's eyes are like that. The more important the cutscene, then more accurat the body language and lip-syncing the characters are, thus, the color of the eyes look more real. It also depends if it's a close up of the character, or just a medium/wide shot of the character.
