I was bored and this theory came to my mind.

 

What if Sora has always been a vessel of MX?

Sora was always the backup plan for the backup plan. If Sora always was a Xehanort vessel than why did Xehanort spend so much time  trying to find a 13th vessel in Roxas and Riku.

Sora was always a last resort. It's pretty clear from the beginning that Xehanort (as Anseme) had his sights set on Riku, and then Roxas was manipulable enough for him to be the next choice (again, notice how often Xemnas tries to use his words to keep Roxas working for the Organization), but when it came to using Sora, Xemnas only used him as his last resort.

 

The most likely reason why Sora was never option number one was because Riku and Roxas were much more enticing candidates, as Sora was deemed as "an ordinary and uninteresting boy" in Xehanort's eyes. However, because of the unusual circumstances behind Sora's fate, he probably appeared to be too much of a wild card even for Xehanort, so he probably also didn't want to rely on him unless he was left with no other choice.

It does fit with KH's overarching theme of Sora being worthless and incapable
