Why didn't Sora, and Riku notice aqua they were in the RoD. for a while

    Sora and Riku didn't notice Aqua because they were in the realm of inbetween(looking at the sea of the realm of darkness) while Ansem and Aqua were in the realm of darkness. The Dark Margin is the tip of a world and is the ocean(border) that separates the realm of darkness and the realm of inbetween. Even if they saw each other, they wouldn't have been able to meet(Plus, she came after they left).

    tutti frutti. I'm pretty sure that it was chance that they missed each other. Ansem the Wise did reach the RoD before Sora and Riku did from the events of KH2, though Sora and Riku seemed to just randomly be dropped at that location. It's not like Sora and Riku really did any exploration of the RoD during their time there when compared to Ansem, and Aqua in particular.
