Ok so with the release of 1.5 hd remix which included KH 1 fm, Rechain of memories, and 358/2 theater I believe something was screwed up. When square Enix will release 2.5 hd remix which I wouldn't be surprised if it contained 4 titles being kh2fm,bbs, recoded theater, 3d theater or actual game. If I remember correctly Rechain of memories and kh2fm had a connection and you had to play both at the same time to fully experience everything. How will they do this for 2.5???? They will either have some cover up or alternatives or no absent sillouttes which would really suck.

I've never played KH2FM, but there's nothing stopping anyone from playing Re: COM and KH2FM simultaneously over the 2 games.

KH2.5 will only have KH2FM, BBSFM (Most likely), and Re:Coded if the menu credits are any indication.  And as for Re:Com and KH2FM's link in KH2FM+, the unlock bonuses won't be an issue at all.  They easily changed it in Re:Com, and they made new unlock bonuses in 1.5, so things in KH2FM won't be a problem.
