My memory of FF7 and Crisis Core isn't entirely clear, but technically, the Zack in BBS doesn't have to because he could be much younger than the Zack in Crisis Core, and also he doesn't necessarily have to have the same eyes considering they could both be Zack Fair, but have two completely different storylines. The FF characters in KH don't always follow their storylines exactly. I don't think Cloud has those eyes either in Kingdom Hearts, and if I remember correctly people often commented on Cloud's eyes in FF7 (o-o. But I haven't played it in a while so my memory is a tad blurry). But, as well as Kingdom Hearts Birth by Sleep being in the past, he might not have gotten "those eyes" yet if it is the same Zack as the Zack in Crisis Core.

Also, since the FF characters in KH are merely based after their original FF counterparts, they are not neccessarily the same person. Leon's a perfect example; no Sorceresses, SeeD, etc., just Heartless, Ansem, and the like.

 

Something to note is that in all the official artwork, Riku's eyes are supposed to have a green tint to them, yet in the non-CG cutscenes, his eyes are just as much of a pure blue as Sora's.
