I initially thought you would travel to kanto to catch him or something. But since nintendo is pushing him so much, what if he is a major character? I want me some more mewtwo backstory

I think he might be a mandatory catch like ReshiramZekrom in Black and White 1

 

He might be more integrated into the story since like you said,they're pushing Mewtwo more than they did with the first movie or the Mewtwo's Return special

 

I think Mewtwo might help us against Team Flare and depends on what Legendary pokemon Team Flare might capture(which depends on the version) we get the Mewtwonite stone that enables us to defeat Team Flare.

 

Problem is,getting Mewtwo halfway through will make The Elite Four a complete cakewalk....unless Cynthia comes back to rape us with Mega Garchomp that is.

 

As for Mewtwo's back story,they have to bring back a character related to Team Rocket if they want to reveal more of it

I wouldn't be surprised if Mewtwo is after the main story; post game+have Team Rocket come back. Although if they were, I would like to wish XY took place sometime between FRLG-HGSS, or at least a little bit after HGSS.

FRLG,being remakes of Gen 1,took place in the exact same period as RedBlueYellow,which also happened in the same period as the Hoenn league

 

While the Gen 2 games,including the remakes,happened in the same time as the Sinnoh league,hence why characters like Crusher Wake and Maylene came to JohtoKanto

 

I think you know that already,but I was just throwing a reminder.

 

Anyway,since Mr Fuji was involved in creating Mewtwo (The diary in the Pokemon Mansion mentioned him),I think they might bring him back
