Sorry, I don't have a favourite final boss ever at this point of time, but my favourite boss fight in any video game ever is Mistral in Metal Gear Rising, it's so fun and fast.

While the final battle with Demise in Skyward Sword was sorta easy, i think it made up for it approximately x100 times over with the sheer epicness of it all. I have seriously never felt so much awesome emanating from a boss fight before that one.

 

I enjoyed the entire Star Wars sequence in the last battle of Final Fantasy XII.

 

Also, anything involving a party of 4 White Mages.

 

Not sure how to rank them, though.

Favorite boss fight ever would have to be Demise, just because you actually felt like the Hero, not just the guy with a Green Garb. Next would be Grima at the end of Fire Emblem. Then probably Xemnas from KHII.
