So if the Justice League fought the Avengers who would win the epic battle between the two organizations?

Oh heck, Justice League would win .

Superman could defeat the Avengers BY HIMSELF. The only hero that could honestly give him any trouble would be Hulk, and I still think Supes could kick his ass.

Superman solos because he is an overpowered Mary Sue (his only weakness is a piece of his own planet. Which blew up millions of lightyears away. yeah. Totally not OP and not Mary Sue.)

 

Justice League wins even without Supes. Because...

Superman can still be hurt, and can still be stopped. He has weaknesses other than Kryptonite, in the form of his own character and personality. He's incredibly trusting, and his desire to do the right thing can be manipulated, as Batman did in the Hush story arc. Even just from watching the animated series, there's moments where Superman can definitely receive a beating in spite of his strength.  

 

Also, Justice League.

Yes, I believe it generally takes exceptional skill, such as Batman and most superheroes possess, in order to harm another superhero. That's kind of the point of being a superhero in the first place.
