The Heartless appeared in Twilight during 358/2 Days and are supposed to be in during KH3 so why not during the game that takes place in between them? That's something I've never understood. I haven't played KH2 in a while so for all I know it could be something basic I'm not remembering.

Wait, what?  Now that you mention it, that is a bit odd!  I mean, the only thing we fought in both versions of Twilight Town were Nobodies, right? How strange!

 

Or hey, maybe it could be that the Nobodies became such a strong presence in Kingdom Hearts II in Twilight Town that the Heartless weren't able to enter! After all, I don't believe that Heartless and Nobodies get along!  So maybe it was that? Because there weren't any Nobodies in Days in Twilight Town, that I remember!

That would explain why in in certain scenerios in KH2 where you had to fight the Nobodies, there were no Heartless. Like in Hades' room in the Underworld.

Indeed! Remember that even though Heartless and Nobodies are both enemies, that doesn't mean they get along with each other! So it's safe to assume that the areas devoid of Heartless are due to Nobodies being dominant!

The Nobodies are under Xemnas' control. He wouldn't send them to get in the way of Roxas when Roxas was working for them. But Heartless are weaker than Nobodies, so I guess when Xemnas sends Nobodies after Sora they just kinda... take over the city, at some point?

 

Twilight Town was a place where Roxas collected Hearts the most at first, but he went there a lot less by the end of the year. So maybe there just weren't a lot of Heartless there anymore by then, and then Nobodies didn't have trouble basically taking over.
