So i've beaten:

-Trasverse town (until second visit, after halloween town i took a keyblade from merlin, but didnt equip it)

-Wonderland

-Olympus coloseum, with the 2 tournaments (Fil's and Pegasus)

-Deep Jungle

-100acre wood (didnt finish the story of pooh yet but i need pages)

-Agrabah

-Monstro (which, dont know why but spawned between halloween town and agrabah... even if when i see map pictures online it usually spawns between agrabah and atlantica)

-Halloween town

 

now i want to head to atlantica. i warped to agrabah and took my gummiship, but it keeps warping me to Olympus Coloseum and to Deep jungle, dont know why. I can't go to neverland either, even if i did 2/3 of monstro, halloween and atlantica.

 

anyways i wouldnt like to skip atlantica and rush the game, so please just tell me how would you go there. ill think about neverland later.

Ok I have just checked so warp to Agrabah skip the warp portal.

You don't need then to choose a direction.

 

You might wanna check Traverse Town or Cid.

You probably need to meet Yuffie and Leon after you have activate the red trinity by the secret waterway.

Just don't enter the Red Warp portal while going from Agrabah to Atlantica?

It sounds like you're entering the warp portal between Agrabah and Monstro. Those are avoidable and in this case, that one must be avoided.  

Note also, that Monstro can not be bypassed without being entered. That option isn't available, he'll swallow the gummi ship upon every encounter. 

From Monstro, you should be able to get to Atlantica.

For the sake of explanation, after clearing Agrabah, between the route to Halloween Town and route to Atlantica, Monstro will always appear on whichever you try to take first.

 

So if you try to go to HT first, Monstro will appear there.

 

If you try to go to Atlantica first after Agrabah, Monstro will appear there instead.

 

The people you saw tried to go to Atlantica first.

 

To answer your question about why you keep ending up at Olympus, it's because you keep taking the warp hole. You shouldn't when leaving Agrabah and heading to Atlantica.
