KH1: I kinda actually like the scene before you first fight Ansem SoD.

KH Re:CoM: The cut scene before Riku's final fight with Repliku./When Axel 'kills' Vexen./When Axel and Marluxia fight.

KH2: Well, the very end of the cut scene before Xemnas's FINAL battle when he is in his awesome cloak when he says "Hmph. No more eternal than that radiance of yours."

KH 358/2 Days: When Xion confronts Axel outside the Twilight Town Mansion.

KH BbS:

When Aqua confronts Ventus/Vanitas, and also when she confronts Terranort.

 

KH1: Closing Kingdom Hearts.

ReCoM: Axel destroying Vexen.

KH2: Axel and Roxas on the clocktower after you beat Roxas [Final Mix only].

358/2: Axel confronting Xion outside of the Twilight Town Mansion.

BBS: Terra confronting Xehanort in The Keyblade Graveyard.

My favourite scene overall has to be Axel destroying Vexen from ReCoM if not only for the amazing voice talent in that scene, in both Japanese and English.

KH1 - Sora's sacrifice, the scene right before fighting Ansem SoD, when he's giving his infamous "heart returning to darkness" speech, and when they close the DtD.

KH1FM - Deep Dive, and the pre-Xemnas battle scene.

CoM - The ending of Sora's scenario with his friends and Namine, and the epilogue showing Roxas at the end of Riku's scenario.

Re:CoM - Axel killing Vexen, and Repliku's death.

Days - Snarl of Memories and when Xion takes on Ven's appearance.

KH2 - Opening (best recap ever)

KH2FM - Post LS battle scene, Remembrance, and Birth by Sleep.
