I'd imagine that they'll cut that scene out or replace it.  

That's a good question. I wonder about that myself. We will just have to wait and see. I see nothing wrong with having it in there, but it would be confusing since it's not a real game.

The secret ending let it clear that they ever made a BBSV2, it would be a "0.5" game, and KHIII will be a "3" game, so probably no. I find it more likely that it would get at least a movie in KH2.5HD. I mean, it's very weird that the Japanese release date for 2.5 hasn't been revealed yet when they should have working on it at least since March 2013, and when KH2.5 has been easier to make than KH1.5, as they said it themselves.

What if they replaced the birth by sleep volume 2 to kingdom hearts 3. So maybe nomura scrapped bbsv2 and merged it with the kh3 story. 

This is a  very interesting question, and I had actually asked a question about it in one of my topics from recent weeks.  I think that maybe Nomura will edit out that scene and instead just end the game normally.  But there's no telling what's going on in that genius brain of Nomura's, so we can't really be certain what will be the fate of Birth By Sleep Volume 2.  Honestly, if Nomura would think about it, he'd make Birth By Sleep Volume 2 the first installment of the new saga after Kingdom Hearts 3.  But again, that is all up to Nomura.  When it comes to Kingdom Hearts, I always leave all these mysterious unanswered questions into his capable Japanese hands.

Kingdom Hearts 4 is coming directly after KH3. It wouldn't make any sense whatsoever to start an entire saga off with a dumb handheld game...

 

And Nomura said that BBSV2 takes place during the Xehanort Saga. It's Mickey's and Aqua's travels in the RoD. So saying it's a game of the next saga also wouldn't make any sense.
