That, I think, is where Riku comes in. Everybody seems to be assuming that Ruiku and Sora are on an adventure together or something. But I think the most likely way to make this theory work is to have it show Riku in the real world (When in the timeline, I don't know) doing stuff that hasn't been sown yet. So the game switches between Riku's story, and Sora's mind.
Now, bear in mind that this is actually very unlikely to happen. It seems impossible to predict a Kingdom Hearts story. But if the Memories theory is correct, I think this is how it'll work.
