Black costumes are former keyblade wielders who succumbed to the darkness. Unfortunately they did not get a lot of screen time in the game (and neither did Nightmarithy)

 

Since Aqua's segment of A fragmentary passage is set in the realm of Darkness, could they appear as either monsters for Aqua to fight or as a boss battle?

 

And now for the million dollar question. Will they return in KH3?

Don't count them out yet, they might still show up again later. The War hasn't started yet, they still have plenty of time to show up again. But yeah it would always be cool to see them show up in other games too, like 2.8 and 3.

Perhaps in 3. 

 

I feel like they are more likely will appear in the next story update of X[chi]. I know I just witnessed in the 3rd Anniversary event, there were some Keyblade Wielders. And I remember one of them will fight alongside with you to defeat Darkside at Wonderland and the other Keyblade wielder will fight alongside with you against Darkside's counterpart deep within the Underworld. When the ranking part of the event ended and I think for me it was the next day, those Keyblade Wielders are gone and those critters showed up! I guess they have turned into those things. Something terrible must've happened to them...

They literally just put them back in the game last Thursday, but you can only fight them and then, they jump away. The dark thing is that they also had Keyblade wielders help you out since the beginning of this month but now they have replaced them with the Black Costumes where the wielders last were insinuating that they are now Black Costumes. Most likely they will reappear in the story next month or later in Unchained.

I think the final boss of 0.2 should be three Darksides, as a reference both the the end of KH and the end of BbS's FInal Episode.

I'd love to see them appear in 0.2, maybe when Aqua gets to explore pieces of Daybreak town that fell into darkness.

Well then it sounds like they aren't quite done with them yet. I'm sure they're going to keep being used in good capacity for the rest of the game and in others. It's not like they're a different enemy category, you could still use them with other Heartless in KH3 and 2.8 if you wanted to.
