it would be interesting to see a cgi cyndaquil, depending on how close it is to the game a number of those will be in there

mewtwo is part of detective pikachu's backstory so if thats the same we'll see him for sure

This movie looks kind of idiotic and Pokemon doesn't translate well to live action/cgi but I love me some Mewtwo. 
It's got substance and is one of two Pokemon who can sensibly talk (the other being Team Rocket's Meowth). 

Incineroar would be cool
