Honestly I'd almost chalk up the color change there to a design choice more so than lore.

like i just pretend in kh3 the norts are actually being monitored at all times by xehanort and he can actually mind control them at any time if he wanted to, so they just do what he says so they can still act like themselves

i mean really the 13 you fight in scala are basically what i imagine the mind control stuff would look like if it existed in the game at any capacity

simple puppets he uses to enforce his will

this would keep in alot of ways the story of the real org kinda better

also they shouldn't have put sora in situations where the org members could've killed him when they had the chance
