Actually, what happened to Ventus was because Vanitas took too much from his heart. This is stated in the Xehanort Reports.

There is logic in this game! You just need to give you soul to Nomura, play every KH out there, read all the secret reports, read millions of stoned theories and maybe you will understand why Donald and Goofy vanish in KH2's sephirot battle.
