After you talked with Yen Sid and leave the tower and come back... Where did he go?

    Probably deep within the tower. Or probably removed from the tower because of Square Enix laziness.

    I always figured "Oooooppppppssss, we dun forgot to put him back, durrrrrrhurrr.." was the reason, personally. 

    Storywise, maybe he went out to do other things elsewhere. He's not tied to the tower like it was a life force. Maybe he got some sea salt icecream and hung out at the mall for a few hours.
