This is a really long and interesting theory, but you might be reading a bit too deeply into the story. Personally, I think that the backstory was a spur of the moment addition, and the rebirth theory would be as deep as KH Chi/KHUX would get And Xigbar wears an eyepatch because his original being, Braig, got his eye injured in a fight with Terra. But I'm liking the idea that the Master of Master could be an alchemist, I'd love to see that become a thing.
