In BBS when Aqua locked away the Land Of Departure , Eraqus said that this was their sacred ground and balance for light and darkness but in Chain of Memories the Organization is there doing experiments with replicas and doing dark things and Marluxia turning into oversized monsters. So did they bypass this?

The word itself doesn't inherently balance Light and Darkness, it's the duty of the keeper of that world to do so. Now that the keeper is gone, there's no one to keep the balance tso it's at the will of whoever uses the world. Plus, Castle oblivion is much closer to the Realm of Darkness than it was when iot was Land of Departure. We've seen that when a world is destroyed, parts of it end up in the RoD, so it's likely the world as a whole is moved closer to darkness if it's damaged, especially if it's already in the Realm Between.

What he said. It's basically an empty castle with no master, no one to maintain the peace. So the Organization are free to just stroll right in and do whatever they want with the place. Of course, the catch is that they can't find the Chamber of Awakening, as only the Master, Aqua, knows the way to navigate the labyrinth correctly. And yeah, it's original destruction likely dragged it closer to Darkness than it originally was. Oh god, imagine if Aqua comes across any of the sucked up ruins within the RoD, that'd be too heavy...

I love the subminal heartbeat within the track that plays when you explore Castle Oblivion in Re:Chain of Memories, making it sound like Ventus is somewhere in the Castle. You could feel his presence.
