I think they can, but they choose no to. And separately I'd say they're better off, in terms of minions Ansem SoD can call heartless and Xemnas can call nobodies at their will. They make a dynamic duo, or a lovely manifestation of one person with a split personality. Mental illness makes any Disney game fun right

Well, they probably could, seeing as they're both sentient, but...they probably wouldn't be any stronger, and honestly, they're trying to assemble thirteen versions of themselves; Apprentice Xehanort split himself in two specifically so that there would be more of him. Them fusing would kind of defeat the purpose.
