Just an idea I had in the shower, because a lot of my philosophical musings come from there for some reason.
I've noticed that the Organization has a theme of authenticity, as in, being genuine and otherwise real. The Organization's goal was (supposedly) to regain their hearts and become complete beings, as in, real, authentic beings, which we all know. But I think things run much deeper than that.
Despite the Organization's desire for authenticity, they don't give it to others. Xemnas lied to them about their true goal, so the entire Organization was founded on deception. He told them they were working towards hearts, and that was true--it just wouldn't be their own. There's the politics within the Organization, with almost everyone having their own agenda and their willingness to lie and manipulate to further their own goals. Axel lied and backstabbed and withheld information from just about everyone, including Roxas. Xion is a puppet constructed from memories not her own, and she kept her friends in the dark about her own problems. Even Namine at first revolved around lying, with her being used to plant false memories into Sora.
But Roxas avoids all that. He's the most genuine Nobody of them all, and is an anomaly for it. When Axel joked Roxas and Xion were keeping things from him, Roxas said he never kept secrets from anyone, and he absolutely meant it. One of Axel's Secret Reports even stated Roxas just came out and said anything that came to his mind. Roxas is the only member of the Organization--hell, the only Nobody--to have never lied or kept something important from anyone or otherwise hide behind any masks to speak of. He's so honest that Axel wondered if he actually did have a heart.
Unfortunately, Roxas was genuine to a fault. He couldn't understand why everyone was lying and keeping him in the dark about everything, but he also didn't understand his friends' motives. He couldn't understand why Axel would keep the truth about him, and he couldn't understand why Xion would run away. He can't wrap his mind around the concept of people withholding things from him for any reason. Roxas had the right to know the truth, but Axel and Xion knew revealing the truth would make things ugly, so they both kept their lips zipped. They couldn't be authentic even to each other, because the Organization would bring consequences if they were authentic and revealed the answers.
Roxas, Xion, and Axel had to look outside the Organization for authenticity. Roxas ditched them because he knew he wouldn't find authenticity there, the truth about himself. Xion turned to Riku for help because she realized something was up with the Organization, but he, unlike her friends in the Organization, knew how to set things right. Axel defected from the Organization as well to fulfill his own wishes, eventually turning to Yen Sid and converting to Sora's side. Sora just so happens to be the most genuine character in the series.
All of Roxas's conflicts stem from the people around him deceiving him. Even his stint in the simulated Twilight Town was just that, a simulation. Despite the Organization striving for true authenticity despite them never giving it to others, and despite everyone telling him otherwise, Roxas was the most genuine Nobody of them all.
