Why did they flee they outnumbered Riku, Mickey, Donald,  Goofy and Lea. please can someone explain this to me.It makes no sense

They didn't leave,they just returning to their own time,since they weren't have enough 13 darkness when Riku and the rest save Sora...

so they can only stay in the present for a certain time limit?

They didn't flee, their time was up. They had a time limit on how long they could be there, and the time was up at the end.

Listen to what Young Xehanort and Master Xehanort says about time. It'll make sense

so they can only stay there for a certain time limit?

Yes until they already have 13 members,they can stay.But by the time Riku saved Sora,they failed and they have to return to the time of where they supposed to be...

I though just they would finish it once and for all iin the Keyblade Wars.

Like Xehanort want to give them a chance.

xehanort's goal isn't to defeat sora, it's to start another keyblade war so that he can get a X-blade and use it to open kingdom hearts. since the seven lights and the thirteen darknesses weren't complete, the keyblade war wouldn't begin and the X-blade would be unattainable.

Fool. What the first few guys said. I'm pretty sure they say it in the game right before leaving.

Their time was up. Either YX's power wasn't sufficient t to allow them to stay permanently, they could only stay if they had all 13 vessels, or they couldn't stay because they had bodies. One of the rules is that you need to leave your body behind to time travel, since they all had physical bodies, including Ansem SoD, they may not have been able to stay in another time period for long.

Or mayby has Xehanort noticed that they were equal and want to finish this at the Keyblade Wars.
