Why are twilight town and the mysterious tower connected via train in kh2 and will they be connected in kh3?

I don't think they're actually connected. I think the train was simply a vessel that is able to travel the Lanes Between, such as the Gummi Ship or Captain Hook's ship. I have a feeling it's not meant to travel very far and would be convenient to travel from Twilight Town to the Mysterious Tower since they are both In-Between worlds.

 

EDIT: Also, I think I'd like to see the train again in Kingdom Hearts 3 as a nice callback to Kingdom Hearts 2 but also being another mode of transportation besides the Gummi Ship or what other form we might use in Kingdom Hearts 3. It could be like how in Kingdom Hearts 2 you could travel from Twilight Town to The World That Never Was via the dark portal and Data-Twilight Town but you could also travel to them separately with the Gummi Ship.

The Mysterious Tower is a drifting world that has the ability to attach itself to other worlds.

 

They both are exist between the realm of light and dark. but they aren't connected, the train can run anywhere.

I don't think Twilight Town existed in BBS: They've never actually explained where TT came from, but it seems to be similiar to Traverse Town, and exists where it needs to. The Tower can be anywhere, thanks to Yen Sid, so he probably just stuck it on Twilight Town for Sora, and the train was merely a way to get him there easily. It's shown on the tracks in DAYS, so obviously Yen Sid uses it for easy transport to the Tower for Mickey. 

Since both worlds are neither Light or Dark, it was probably easy to put them together. 

Just my opinion.

I think they are really just one world. or Mysterious Tower became a part of TT later

i don't think they're connected. the train is magical and so it's not hard to assume that it can travel to worlds that exist nearby in the realms between. 

 

you can access the Mysterious Tower from Twilight Town in KH2 because the devs probably didn't think it was worth making two separate worlds out of them. later games had the Mysterious Tower as it's own location because Twilight Town wasn't needed for the story i guess.

It's there because gameplay-wise, the Mysterious Tower was part of Twilight Town. But considering in Dream Drop Distance it gets its own title animation, it's its own world.

Nomura: Sora and co.’s form is due to Yen Sid’s magic, so the way it works is that they can’t turn back until they return to the Mysterious Tower, and Dream Eaters were appearing because Sora was still asleep. Also, ever since Organisation XIII was defeated in KH2, the The World That Never Was’ existence as a world has become uncertain. In the first place, the worlds in the rift between darkness and light have different rules than other worlds. The Mysterious Tower isn’t always standing in a fixed place. Traverse Town too reforms its shape every time, which is why the version that appears in this title is clearly different than the version in KH1.
