that is a really good theory but now that the Nobodies were killed first it has no point in holding them maybe they are like ansem and thats why he wants to keep if they had their human form then that would be a good reason to do that.

that was a pretty good theory that you had i like it :D

Why would they keep their Heartless' captured?

He doesn't type brother, he types another which is an anagram of Xehanort if you remove the "X".

After that he types in the names of the six original Organization members somebodies.

The order he writes their names: Xehanort, Even, Braig, Ienzo, Dilan and Aeleus.

Maybe they keep their Heartless there so that Sora won't destroy them.

Maybe they keep their Heartless there so that Sora won't destroy them.

That still doesn't make sense.

Why would the Organization keep their Heartless' in prison?

Why wouldn't they want Sora to defeat them?

I have a question that is tied into this one. Why does Xemnas goes to that room anyway. He's a nobody and he can't feel anything, so why visit Aqua's armor/keyblade?

Xemnas is Xehanort's Nobody, and Xehanort:

Is Master Xehanort, inside Terra's body, with Terra in it. So Xemnas receives memories from both Terra and Master Xehanort.

The Superior of the In-between goes to that room to try and obtain his memories that Xehanort lost

I've kind have always thought that those rooms may tie in with something that relates to the next major KH game (maybe KH3). Since Xehanort and Master Xehanort are the same person, he could have something, or someone, in each of those rooms pertaining to the Keyblade War, or whatever his overall plan is.

Yen sid did state that Master Xehanort was a planner in re:coded. Yen sid even had the theory that there may be other TRUE Keyblade Masters outside of himself and MX. (I'm well aware the he stated the he is no longer considers himself a keyblade master in BBS, despite getting another Exam for Sora, Riku and Mickey)

Ultimately, who really don't know how much of his plan has progressed. All of the members of Organizations could have become whole beings after KH2, or something else entirely. If the doors are important in some way, we'll have to wait and see in the future installments.

Because maybe when they put the Heartless there they still didn't knew that when a person's Heartless and Nobody are destroyed the original person returns

That's assuming they were even aware of that particular tidbit. The first time that detail was ever mentioned ingame was

in the Re:coded secret ending.

Yep, I remember those. but I don't think so, those were originally to store their test subjects for all of their experiments, unbeknown to Ansem (hahaha, I used a long word.)
