What I think is happening is this
You have the base game starting first. That means the train thing, the first rewind with the Licht where you save everyone else and so on.
You defeat Xehanort > Sora goes to get Kairi back > in order to do that he has to go back in time > we are back to where the rewind happened originally > this time Sora gets so explore what the other Guardians of Light went through > stuff like Aqua's PTSD > this timeline things change > Sora doesn't fight with Ven and Aqua > Sora doesn't fight with Roxas and Xion either > Kairi is saved this time > you play as Kairi going against Xehanort with Sora as your party member > after that Sora "dies" > Riku visits the FF gang > Riku visits Aqua in Land of Departure
