So at the moment Lea saved Sora and stood on the chair. but why didn't he used Lea as his 13th vessel?

Well, Lea clearly never had a fragment of Xehanort's heart inside him (as his eyes are aquamarine and not yellow), so he could not have been a vessel before that moment. As for the moment that he saved Sora; he seemingly destroyed the heart fragment that was about to enter Sora's body.

Lea's heart wasn't open to take, from either weakness or willingly, Lea was strong and he couldn't have done it.  

If MX wanted Lea I'm sure he could of devised a plan to make him the 13th.  But having Sora as the 13th would have been a greater advantage to MX than Lea since Sora is a keyblade wielder, not to mention MX would have significantly weakened the opposition by taking Sora from them.

Well first off he deflected the attack with fire and chackrams. Secondly, as stated in game, he needed to fall to darkness to help do this which we saw was needed with Sora , Riku, and Terra .Thirdly, he didn't make a very good 'vessel' the first time when he was in the organization now did he ? That didn't work out .He even rejected the name Xehanort gave him pointedly many times in DDD and this was after it was pointed out it was important that as potential vessels the apprentices and such were needed to cast away their 'selves' so it would be easier for Xehanort to overtake them. That's another reason he made them nobodies- easier to implant empty husks than to have to take over one with ones 'identity' still there.Lea wouldn't make a good vessel choice at all.

The thing is , we don't know if every single one were implanted beforehand and just some were either failures straight up or some just took longer to fight off or get taken over and might not have had the same obvious traits like the eyes or ears SHOWING yet . Look at Saix for example . He was norted from the time we ever saw him . We know Braig was norted in BBS . We do know that the entire org were intended vessels and he used the experiments to do shit like this and purposely get them to fall to darkness- something needed to implant . Some just could've been failures for many reasons
