at the end of 3d, master xehanort says "we are out of time, we must all return whence we came" what does he mean by that? im so confused, and im pretty sure it will tie into kh3

The "new" Org.XIII was gathered there for a small amount of time . They also gathered up there from different times and periods . Xehanort means that they have to get back to the time from when they got there  . And after that he says that the "event" (The Clash) is inevitable(or something , I am not sure) . But Flaming Lea should explain that better ....

Honestly?

I think Namura's been tossing in a few religious things in KH, and maybe Kingdom Hearts is supposed to be taken as a force that rules fate and consquence.

That's my idea on it, anyway.

but then if they return to there timelines, who are the 13 darknesses that we will fight in kh3? if they all return to their timeline then they wont appear in kh3?

They went back to their originations:

 

Master Xehanort returned to the Keyblade Graveyard to battle Terra

Xemnas returned to The World that Never Was to admire Kingdom Hearts

Ansem returned to Destiny Islands to possess Riku

Young Xehanort returned to Destiny Islands to build a raft

Xigbar returned to The World that Never Was to continue eavesdropping on Axel and Xion

Saïx returned to The World that Never Was to get whooped by Roxas

But doesn't Xehanort say that this clash is inevitable ? 

They will fight in the "future" (the future of the game) .

And the "timelines" lead to this clash .

Xehanort made sure of that .

Well how did YMX know exactly when to pick them up the first time in DDD? He just did and we don't know . I imagine he'll just come by and gather them all up again when he needs to. The whole point in gathering in TWTNW was to welcome the 13th darkness in DDD- they knew it wasn't time yet .Somehow MX has this planned out through 'destiny'. They will prolly use another inbetween world like TWTNW or the keyblade graveyard to gather all forms in the future since they are using TT.

With time travel Master Xehanort and his clones exist in multiple points in time- ergo the writers got lazy and screwed over what was a somewhat acceptable lore; freaking time travel...

Yeah but the one we saw in TWTNW was the most current MX - as stated in game directly. As for Saix and Xigbar Nomura implied they were picked up before the others awoke in the lab and were revived .

Which is why I hate TT - technically there could be a bazillion Xehanorts if you think about this and this possibility has never been addressed but if it was a feasible option you would think he wouldn't need to go after the apprentices or Riku or Roxas or Sora. He could just use all Xehanorts. But he does not do that so we don't know exactly. However , we don't know who the other 6 hooded figures are .

Yeah it's kinda like that . I am not sure if the words "version" and "simultaneously" fit ,but whatever .

Interviews = canon fact unless Nomura himself decides to retcon . He doesn't retcon EVERYTHING or there would never be any canon storyline at all.

Just don't think about it to hard. Then you shouldn't have a problem. :P

Intreviews = canon fact unless Nomura himself decides to retcon . He doesn't retcon EVERYTHING or there would never be any canon storyline at all.

Games = canonInterviews can be discussions about or elaborations on canon, but this isn't always the case

The other six are:1. Winnie the Pooh2. Pence3. Kairi's Gandmother4. Terra5. John6. That NPC from Traverse Town who lost his heart in front of Sora in the first game, yet stood by the door to the 3rd District and ran the Accessory Shop thereafter
