Isn't this is weird? Aqua has to be there what happened to her at that time? she can escape with Sora and Riku from realm of darkness,Is this true or there is a story behind it?

Probably fighting off one of the infinite hoards of Pureblood Heartless that continually respawn in the Realm of Darkness

 

It's not like she's just sitting on her hands down there, when she meets Ansem the Wise that's probably one of the few respites she's actually gotten over the last decade

She was probably stuck in some other corner of the Realm of Darkness, it is a pretty big place xDAlternatively: Because Nomura didn't want her to leave until the darkness had almost completely broken her light and spirit

It has been inferred that MIckey MIGHT know where she is or have run into her from the cutscene in RE:Coded and even Nomura implied the same in his very open ended special way of saying things . However , this is still left unanswered .One thing for sure is they weren't in the same place at the same time when Riku and Sora escaped .

 

What can be called the dark coastline seen at the beginning and end of KHII is the tip of a world. It is not strictly part of the realm of darkness but rather what serves as the boundary line in between the dark and the in-between. In the ending, Sora and Riku were on the coast on the in-between side and were looking at the sea of the realm of darkness. The door visible in the dark sea is a scene that symbolizes "Deep within the darkness, there is light", as Sora said in the previous KH.

Actually, I've always wondered if Mickey would have run into her in the RoD during KH1.

 

As far as we know, during the events of KHII, she was somewhere else. Although, she apparently found her way to the same spot they were at along with Ansem the Wise during Blank Points. (I think)

Actually Nomura says exactly where they were - Check it out I edited my post to add the quote and the RE:Coded video scene . But yeah I do think it's possible they could've in some fashion found her or about her .

You know, I keep forgetting that they cant just go there and come back whenever they want. As far as I know, Mickey went once and had a hard time getting out. So did sora and riku. Ansem too. Well at least now they can because of Lea. I think x)

The R.O.D. is a big place - at least I get that vibe - so I'm sure Aqua was just at another location at the time Sora and Riku where there.
