The Vanitas we fought in 3 was from the past, he returned there after beat him. Present day Vanitas is trapped in Sora or Ventus’ heart as Wyn said.

“Your heart is a prison, but you are not the prisoner.”

That scene was definitely weird. Van wasn’t there, yet he manifested in that phantom form.

But Sora still had Ven’s heart at that point so I don’t think that’s a clear indication that Van is in Sora’s heart and not just speaking to Sora through Ven’s.
