It doesn't seem like the Organization would care about privacy, especially when it comes to a central component of their plans. They know Roxas is special, so do you think they actually read his diary in private to gauge his thoughts and progress so they can adapt their plans accordingly?
Ask yourself, why would they tell Roxas to keep a diary to begin with? On the surface, it seems a pretty arbitrary thing to make him do. Why would they care for him to put his thoughts down when a thoughtless puppet is better suited for their plans? Maybe they did it because they know Roxas is special--a blank slate, and a direct connection to Sora--so they'd probably want to see his development. A simple way to do that would be through his journal entries.
And it's possible the rest of the Organization have their own diaries. Where do the Secret Reports come from? Things like the Ansem Reports are story-related, but what's the nature of the Secret Reports? They all correlate to entries in Roxas's diary, but what are they? Thoughts floating in the ether? Actual documents? Or entries for their own diaries? I can imagine Larxene writing in her diary about how stupid it was to babysit Roxas for that early tutorial mission. The reports don't seem directed towards anyone but themselves, so there's evidence to support the Secret Reports could be their own diaries.
In that case, maybe Saix told everyone to keep diaries--which they were told would be private--specifically to spy on their members and see what's up. For all we know, all Saix had to to do confirm Marluxia's eventual betrayal was to sneak a peak at his diary, and send him and the others to Castle Oblivion to get them out of the way. Think about it.
Maybe I'm looking too deeply into a mechanic for story recapping purposes, but the Organization being a bunch of voyeurs is something to consider. Seriously, I can just imagine everyone sneaking into Roxas's room, reading his diary, snickering, and sneaking out like they were never there. Xigbar can teleport, if you recall.
