I never managed to reach Riku's storyline on CoM... so, what really happened between Zexion and Axel... with the Replica and stuff? I'm really curious...

Fool. Axel tricked Repliriku into killing Zexion.

Zexion, Lexaeus, and Vexen were all not traitors, as opposed to Larxene and Marluxia. But Castle Oblivion was meant to dispoae of traitors through using Sora. Saïx, himself, however, was a traitor and sent Zexion, Lexaeus, and Vexen to.Castle Oblivion to die. This is because Saïx wanted to rise through the ranks. He and Axel schemed this, Zexion being the member right above Saïx in ranks.

Saix ordered Axel to dispose of both the traitors and those who are in higher ranks than him so that He can get closer to Xemnas and in the end he ended up being Xemnas's second in command(Well,it's really Xigbar if you played DDD...but still)

 

And Axel did just that...by tricking Riku's Replica to kill Zexion and absorb his power

 It was also mentioned that Zexion was being prepped to be next in charge due to his loyalty and whatnot. That's why he was a threat to Saix.

Zexion ate the last cookie from the cookie jar. One does not simply get away with that without punishment.

What exactly did he know that was so threatening? He never suggested that he knew anything about Axel & Said wanting to take over. I understand that Said wanted to rise through the ranks, but I don't understand how Zexion "knew to much." Enlighten me?

 He was around all Axel's mischief in CO and suspected Axel was up to something .Axel didn't want anything going back to Xemnas about what went down in CO.
