The novels are basically in a place as you call "Level two canon", where as long as something doesn't outright say or cotradict the novels, or the novels don't contradict the games, then it's canon. The novels follow the story of the games they're about, while adding context and moments to characters. Nomura even looks the novels here and makes suggestions, but mostly just suggestions @The V-Blade

The reason why the manga aren't considered canon, is because immediatley, there's discrepancies that are apparently between the game and the manga
