It's implied that they were recompleted after the Heart of Men was destroyed at the end of KH2.

Yeah it's the most likely scenario since the process is supposed to be that when Both heartless and nobody die the body is recompleted but in order for then all to be recompleted at generally the same time you need a big event to happen that was planned.
