The reason he was second in command is that, if I remember correctly, Saix purposefully worked his way up the Organization's ladder with Axel's help, partly by ensuring that the three members directly above him in seniority (Zexion, Lexaeus and Vexen) were eliminated in Castle Oblivion. He wanted to obtain as much power in the Organization as he could in order for him and Axel to achieve their own agenda, although I can't remember if that agenda was ever actually revealed. However Axel then had a change of heart (or maybe grew a heart) as we all know and eventually stopped helping Saix.
