I believe it represents the Whorganization XIII (which has more than 13 people now, but still has the same name O_O)

Edit:
It could also be that the webmaster selected the term KH13 where 13 represents the organization 13 from the game.

Another guess of mine is that the "13" could be an advertisement move so that when people search for "Organization 13" on the internet they'll end up coming across this site and then join it.

DC (the webmaster) could also be working with Aloha Air Cargo because everytime i seach KH13 on google i come across info about that

I sort of thought the 13 stood for Organization XIII, but I could be way off.

i don't know exactly, but i always thought it was because of the connection Kingdom Hearts has with the number 13. Best choice ever!

Well 13 is a common number in the KH series.  But if it was for the Org, wouldn't it be KHXIII?

From what I heard, 13 was the first number that wasn't taken after the letters KH. 

DChiuch made it KH13 because Aaron didn't know why 13 is a significant number in the Kingdom Hearts series.
