Is it safe to say that kingdom hearts is a plot-hole free series? I think yes. The only ones I can think of are

1) king mickey didn't meet aqua after he spent at least all of kingdom hearts 1 there.

2) they mispeled a few orginization XIII names (i dont really care but some may vount that.)

3) Xehanort gets born again in 3D instead of tetranort.

4) and the BIGGEST one for me, how the heck did riku just give kairi her keyblade?? I know aqua gave her the ability to weild one, but riku had it, and be just.. gave her a keyblade...

 

If there's anything I missed id like to know.

If you were Riku and were carrying around a flowery keyblade, you would give it away at the first chance you got too 

 

And I think KH has plenty of plot holes, but my brain is still too broken from KH3D's ending to think up any atm.

In regards to the Xehanort being reborn as Terranort thing, my reasoning for why it's Leonard Nimoy Master Xehanort that's revived is this:

In BBS he discarded his body and sent his heart into Terra. Stuff happened, and he split into Ansem SoD and Xemnas. Killing Ansem freed Xehanort's heart and killing Xemnas freed Xehanort's mind/soul (I think it'd be mind but idk), along with Terra's body. One would think that Xehanort's heart and such would return to his original vessel, which is his old man body. Sure, it disappeared and stuff, but look at all the Nobodies that died and came back as human. That's my logic anyway.

As for the other points, I have no clue

One of my biggest gripes is why can't Xemnas wield a keyblade when he quite clearly has gone through so many methods of trying to acquire one?  Manipulating Sora's memories, creating Xion, taking in Roxas, etc. If Roxas can wield one being Sora's nobody, then why not Xemnas being apprentice Xehanort's nobody?

How was he even able to dictate where all the hearts would gather? How was Sora able to make a connection with Rinzler despite the fact that was a version of Tron he had never ever encountered before? And many more.

But Space Paranoids and The Grid are two different places. Xemnas says that Ansem the Wise found an old system and made a copy of it. Space Paranoids is Ansem's modified version of The Grid. Sora only met Tron in that version of the world. An alternative version of Tron still living in the original version of The Grid never encountered Sora before becoming Rinzler. So how did Sora still manage to make a connection with him? KH convince magic? That's what I'm going for usually.

(5.) They could make an exact clone of Riku in COM, but they couldn't make a successful clone of Sora in 358/ 2 Days?

(6.) Instead of waiting 10 years to find "vessels" why didn't Xehanort just make 12 empty puppets to put his heart into?

(7.) Sora slept for a year and still hit puberty. Ventus slept for over ten, and still looks like a little boy.

(8.) Mickey started off as Pete's helper on a sailboat, then became a wizard's apprentice, then a king with a world of his own. That's quite an accomplishment..

(9.) Saix isn't the superior, yet he does more work than Xemnas does. In fact, Xigbar is number 2, shouldnt he have Saix's position??

(10.) How did Kairi and her Grandma get into Ansem's castle, but Lea and Isa were literally thrown out? I didn't know they were ninjas

(11.) Who painted that picture of Terranort and put it on the wall? They're scientists, since when do they have time for art?

Xemnas should be able to weild like two of those by now.......Maybe Nomura wanted to save that shocker for KH3.  I honestly do believe that the 13 Darknesses will all have to have Keyblades eventually, though. When Terranort went with the real Ansem at the end of BBS it was Terra's body with Xehanort's and Terra's hearts and I guess Xehanort's mind (since Terra's mind got stuck in the armor.) Terranort splitting into Ansem SoD and Xemnas was after BBS and before KH1. So in that case, the Nobody and Heartless existed after the human vanished. (In the case of DDD, it's all time travel )

As for how Terranort got his memories back... I don't remember.

2) I think it was Another. It's a word you can get if you remove the X from Xehanort and scramble the letters.

4- If you talk to Riku before the battle, you will know that Saix is absorbing the power of Kingdom Hearts. So there is your answer.

 

5- That question means that you didnt understood Days plot; The Organization didnt want perfect clones like Riku Replica, if you read the secret reports, you will know that Vexen considered Riku Replica a failure. This is the reason of not letting him to get a number within the Organizatiion and also why Vexen used him in his experiments in Castle Oblivion. The Organization most likely wanted a replica who could absorb the power and memories of the original, and thanks to this, the Replica would become way stronger than his original self. Xion absorbed power from Roxas  and memories from Sora, preventing him to awake. That was exactly whjat the Org wanted.

 

6- Xehanort didnt wanted simply empty puppets, he wanted powerful vessels and if you remember he was trapped inside Apprendice Xehanort body. Naturally, things went slower with that problem.

 

7- Sora was really sleeping to recover his memories, he had a heart, and he could continue his growth. Ven is in a comatose/freezed state, his heart is not with him and his conciousness is within Sora again. And let not talk about being forcefully merged with Vanitas and after that, the new being was ripped apart with the destruction of Vanitas INSIDE Ventus. I mean, that recently complete Ventus  having the half of him destroyed and thus separated AGAIN, it cant be very good for his health. Now wonder how he ended in that state.

The six founders have from 1 to 6, Saix and Axel who lived in Radiant Garden had 7-8 etc. Saix was the second in comand indeed, but Xigbar was the only one apart from Xemnas who knew all the reasons of the existence of the Organization.

10- A young girl and a little Grandma who were supossedly invited to the castle to visit it or to talk to the Wise; two boys sneaking into the castle without clear reasons. Which one do you prefer?

 

12- I dont understand this one, Ansem lived within Riku s darkness, but he was defeated and after the ending of KH2 he was erased from Riku completely.

13- For Eraqus, a lot of time had passed between their figth, and despite MX words, nothing had happened in all that time. Eraqus wanted to make peace with his comrade and it seemed that MX wanted that too. You must remember that they were like brothers. Eraqus had very bad luck with his brother though, this is one of the reasons  i hate MX. He took advantage of the good intentions of his ``brother´´.

4.But the others have elemental gifts without using Kingdom Hearts' energy, don't they? So wouldn't that mean that Saix is the weakest because he relies soley on KH for his power?

5.  I understand that, but if she was such a precious asset, why not keep a tighter leash on her? Allowing her to establish close relationships with Axel and Roxas is part of what made the plan fail . I'm surprised Xemnas didn't order Saix to follow her everywhere.

12. YES, thats what I'm saying. Ansem SoD, lived in the darkness of Riku's heart, and was apparently snuffed out in KH2. But how on earth is he a walking, talking, breathing, HUMAN BEING in DDD? Sure, he still has a Heartless emblem on his chest, but if it wasn't for that- you would think that he was just a regular human like everyone else.That's why I'm honestly starting to believe that there's more the him than meets the eye....him being a Heartless in human form is a miracle in itself, but a Heartless who is able to sustain himself after being defeated several times? I'm expecting to see a major plot twist involving him real soon...

That severed brotherly bond truly is a tragedy in itself, but severl Keyblade Masters, including Aqua, can feel the Darkness seeping off of other people, even though Xehanort pretended to have Eraqus' best interests at heart, shoudn't he still have been able to feel his evil? Or maybe he just didn't want to believe it? Either way it's just so messed up.

14. I have DDD, and have watched the ending multiple times, yet I still don't understand why they alone are the chosen ones. And to be all female for that matter. I came across a report discussing it in the game, but it said that the exact reason was unclear....

KH's got a lot of plot holes. It's just that most of them aren't that big
